Investigating the interactions of Axitinib, a tyrosine kinase inhibitor, with DNA: experimental studies, molecular docking, and molecular dynamics simulations

Şenel, Pelin; Faysal, Abdullah Al; Agar, Soykan; Yurtsever, Mine; Gölcü, Ayşegül

Axitinib is an oral medication classified as a second-generation tyrosine kinase inhibitor. It serves as a primary treatment for metastatic renal cell carcinoma (RCC) due to its strong affinity for DNA, which leads to the disruption of the double helix structure. This disruption ultimately halts the cell cycle and induces senescence and mitotic catastrophe in RCC cells. Consequently, investigating the mechanism by which Axitinib binds to DNA is essential for comprehending its pharmacodynamic properties and for the advancement of more effective DNA-binding therapeutics. The present study aimed to examine the interaction between Axitinib and DNA through various analytical techniques, including UV-Vis spectroscopy, thermal denaturation assays, electrochemical methods, and fluorescence emission spectroscopy. According to the electrochemical studies, the binding constant (Kb) for Axitinib was calculated to be (5.13 ± 0.28) × 104, suggesting the potential for groove binding. This finding was further supported by in-silico analyses, where molecular docking and molecular dynamics simulations indicated that the drug selectively binds to the DNA minor groove through partial intercalation, forming new hydrogen bonds with its functional groups while separating the guanine and cytosine base pairs.

Transition-metal coordination modulates predicted DNA groove recognition and nucleobase contacts in oligohistidine complexes

Agar, Soykan; Yildiz, Alparslan Numan; Yurtsever, Mine

Histidine-rich peptides are widely used in affinity-based purification because imidazole donors can coordinate transition-metal ions. To examine how fixed metal-coordination models may alter the predicted DNA-contacting behavior of a histidine hexamer, a fully in silico comparison was performed using metal-free His6 and the tri-metal model complexes [Zn3(His6)]6+, [Ni3(His6)]6+, and [Cu3(His6)]6+ against the canonical B-DNA dodecamer 1BNA [d(CGCGAATTCGCG)]. The formulas denote the neutral-terminal/neutral-imidazole computational representation used for docking and molecular dynamics (MD), rather than a claim concerning the dominant solution-phase species. Molecular docking and MD simulations were used to compare predicted groove localization, recurrent nucleobase-associated contacts, hydrogen-bond patterns, relative docking scores, and trajectory-based structural persistence. Within the examined 1BNA model, metal-free His6 produced a dominant major-groove pose with adenine-associated contacts and a Vina docking score of −8.9 kcal/mol. The tri-metal coordination models produced dominant minor-groove poses with guanine-associated contacts, with relative docking scores of −9.5, −13.5, and −10.8 kcal/mol for the Zn(II), Ni(II), and Cu(II) models, respectively. The Ni(II)- and Cu(II)-containing models also displayed lower RMSD levels than the metal-free complex over the sampled trajectories. These observations are restricted to the defined computational models and the 1BNA sequence; they do not establish experimental binding affinities, universal nucleobase selectivity, or solution-phase metal speciation. The work provides a hypothesis-generating comparison that may guide future experimental investigation of metal-coordinated oligohistidine-DNA interactions.

Relationship of kinesiophobia with pain, disability, and lumbar multifidus muscle morphology in chronic mechanical low back pain: an ultrasonographic cross-sectional study

Özbek, İlhan Celil; Gulcelik, Gonul Ertunc; Ünlü, Zeliha; Tıkız, Canan; Özduran, Erkan

Background: Chronic mechanical low back pain (CMLBP) cannot be explained by biomechanical factors alone; psychosocial factors such as kinesiophobia may also relate to structural changes in trunk-stabilizing muscles. Ultrasonography enables objective assessment of lumbar multifidus morphology (anteroposterior [AP] thickness and cross-sectional area [CSA]). Aims: To investigate the relationship between kinesiophobia and lumbar multifidus morphology among those with CMLBP, and to determine whether this relationship is independent of pain intensity, disability, and demographic/anthropometric factors. Methods: In this cross-sectional study, 100 patients with CMLBP (≥3 months) were assessed using the Visual Analog Scale (VAS), Oswestry Disability Index (ODI), and Tampa Scale of Kinesiophobia (TSK; low <37, high ≥37). Bilateral multifidus AP thickness and CSA were measured ultrasonographically at L4–L5. Group comparisons, correlation, partial correlation, and regression analyses were performed. Results: Mean age was 49.8 ± 12.6 years (68% female); 65% had high kinesiophobia, more frequent among women (76.9% vs. 51.4%, p =.017). The high-TSK group showed higher VAS (6.68 ± 1.98 vs. 5.03 ± 1.71, d = 0.87) and ODI (35.12 ± 15.23 vs. 24.46 ± 11.47, d = 0.76), and smaller multifidus AP thickness and CSA (d = 0.48–0.62). Kinesiophobia scores correlated positively with VAS (r = 0.53) and ODI (r = 0.64), and negatively with multifidus thickness/CSA (r = −0.24 to −0.41). After adjusting for VAS and ODI, the TSK–CSA correlation was markedly attenuated and lost significance (partial r = −0.13 to −0.18, p >.05); after adjusting for age, sex, and BMI, it remained significant (partial r = −0.36 to −0.40, p <.001). Regression confirmed VAS and ODI, but not CSA, as independent predictors of TSK. Conclusions: High kinesiophobia is associated with greater pain, disability, and reduced multifidus morphology among those with CMLBP. However, this morphological association appears largely mediated by pain and disability rather than being independent of them, while remaining unrelated to demographic/anthropometric confounding. These cross-sectional findings support a biopsychosocial framework and warrant longitudinal confirmation.

Verification of HPLC method to detect patulin levels and evaluation of exposure risk of patulin in apple-based products

Sanajou, Sonia; Girgin, Gözde; Şahin, Gönül; Baydar, Terken

Patulin, a mycotoxin produced by Penicillium, Aspergillus, and Byssochlamyces species, particularly in apple-based products, poses health risks, including cytotoxic, genotoxic, and immunotoxic effects. This study first validated an HPLC method to determine patulin levels. The validated method was then applied to 19 samples of fresh apples, commercial apple juices, and baby foods made from local apples. Method validation confirmed high accuracy (recovery = 87–93%), precision (CV < 2.6%), and sensitivity (LOD = 1.82 µg/L). All commercial juice samples complied with the EU regulatory limit (50 µg/L), indicating progress in industrial quality control. However, 67% of baby food samples contained detectable patulin, with one exceeding the EU infant food limit (10 µg/kg). Most notably, one fresh apple sample had 406 µg/kg of patulin—over 16 times the EU limit for solid apples (25 µg/kg), demonstrating the limitations of visual inspection for fungal contamination. These findings reveal ongoing risks in minimally processed products, especially for infants, and emphasise the need for improved post-harvest practices, stringent sorting, and broader monitoring. The study reflects global patterns, showing national improvement in juice safety but exposing critical gaps in the regulation of raw produce and infant food.

Synthesis, characterisation and photocatalytic activation of zinc nanoparticles via. biogenic methods

    Altuner, Elif Esra

Zinc nanoparticles (ZnNPs) were synthesised using a biogenic method from Hypericum calycinum leaves and characterised by UV-Vis spectroscopy, FTIR, TEM, and XRD to assess their optical, structural, and morphological properties. The ZnNPs exhibited absorbance peaks at 274 nm and 370 nm, with an average particle size of 29.066 ± 10.561 nm and a crystalline size of 16 nm. Their photocatalytic efficiency was evaluated by degrading methylene blue (MB) dye under sunlight, achieving 70% degradation in 150 minutes. This study represents the first use of H. calycinum for ZnNP synthesis and demonstrates their potential for photocatalytic dye removal and wastewater treatment applications.

The relationship of perceived social support, personality traits and self-esteem of the pregnant women with the fear of childbirth

Calpbinici, Pelin; Terzioglu, Fusun; Koc, Gulten

This research was conducted to examine the relationship of perceived social support, personality traits, and self-esteem of pregnant women with fear of childbirth. The study was performed between April 15, 2016 and May 15, 2016 using face-to-face interviews with 128 pregnant women who were at 28–40 weeks of pregnancy. A negative correlation between the fear of childbirth and the levels of social support perceived by pregnant women and a positive correlation between the fear of childbirth and self-esteem were observed. Furthermore, a negative correlation between the fear of childbirth and extraversion, self-discipline, and openness to development and a positive correlation between the fear of childbirth and neurotic personality traits were noted. Hence, we propose that social support status, personality traits, and self-esteem of pregnant women should be viewed as risk factors for the fear of childbirth.
